You have to keep them apart. One of the biggest stories this year has been the hiring of Paul Heyman and Eric Bischoff to run Monday Night Raw and SmackDown Live respectively. These moves were made to help fix a variety of problems WWE is having at the moment and with some luck, the moves could start to turn things around. The new hirings could bring a major change with them though, and those could be happening soon.
According to the Wrestling Observer Newsletter, the Monday Night Raw and SmackDown Live lineups will be kept separate starting with the October 4 SmackDown Live debut on FOX. There will be some minor crossover from time to time, but for the most part the shows will be separate entities with different stories and rosters. There are no current plans for major roster changes.

Opinion: You kind of have to do this and there is no way around it. Having the same stories and all of the crossover leaves the audience with little reason to watch both shows so having them be separate worlds with different stories and roster is a good idea. You can only do so much with the roster split not meaning anything and that has become very clear in recent months.
